i havee a quick question with regards to the new icon in the tray bar. how can i disable it?

You can't, but you can configure Windows to hide it.

i can't access sites that require java or java script. the options toolbar at the bottom is gone, how can i change these settings in operator 3.0?

Just as the Welcome page says, via the Tools → Quick Preferences menu (or hit F12).
